How are you attaching your PCB to the table on your mill? It's pretty important that it be very flat, as you've probably noticed.

Some people attach their boards with CA, then remove them with acetone and a razor blade.

I just attached it to one of my sacrifice boards to do the test run. I need a better surface for doing boards. There is prolly a plane slab of something around in my stash.

You mentioned at some point that you had a fly cutter. You could surface a piece of alum with that and it'd be dead flat, relative to your spindle.
